I guess to summarize my justifcations for why Toothless has to go for good.....
1) Overcrowding on Berk and no real ethical way to keep them anchored to the Island without flying too far off getting in harm's way and potentially revealing the location to Berk and all the rest of the dragons.
2) Human population is going to increase along with development, so their habitats will be at risk eventually in the future
3) There will always be evil in the world and people like Grimmel and Hiccup and the others can't keep fighting what they can't win and he just needs to focus on Berk and the others and take on his full time duties as chief
4) Toothless can't be kept alone with Hiccup because as the alpha he is responsible to protect all the dragons. Besides he would just get lonely even if he wasn't the alpha. It wouldn't be fair to him to keep him dependent in the long run when flying wild and free would be in both his and Hiccup's best interest even if the separation will be hard on them both.
5) Dragons should remain wild not only so they can have the freedom and space they deserve, but so they don't trust random humans that want to end up hurting them. While the Light Fury does seem to gain some trust towards Hiccup towards the end of the film, she is still hesitant of humans in general and I think Hiccup realizes that and doesn't want her to be forced into an uncomfortable situation for the sake of Hiccup's happiness and desire to keep Toothless around
6) Because of 4 and 5 Toothless should be allowed happiness and not be kept separated from the Light Fury since not only does he seem to have taken a huge liking to her, she is the closest to the Night Fury species that Toothless will most likely ever come across. Because of this, they will be reproductively compatible being able to mate successfully, create fertile offspring, and depending on the genetics of the Night Fury species, perhaps even bring back Night Furies later on in the lineage thus saving his species from total extinction.
7). With all these reasons, the Hidden World does seem like the best place for them. Impossible to find/enter without aid of a dragon. Massive with plenty of room and resources to house all the dragons in the archipelago. Even if someday something may happen causing the Hidden World to be sealed off from humans finding it in the guture when technology is more advanced and planes have long since replaced flying reptiles. It would certainly explain what came of them and why they don't exist anymore in well recorded time or why any evidence of their existence can't be found. Perhaps in Cressida Cowell's eye, they are still safe and thriving in the Hidden World never to be accessed by outsiders

All in all, I'm still going to cry when these two have to separate, but trying to justify for it, helps a little bit and maes you realize there is no other way this franchise could end where Hiccup and Toothless will remain happy and safe.
